Was the reveal at the end of X-Men: Days of Future Past ever explained?

I found myself watching DOFP this morning and had completely forgotten it was revealed that Mystique was impersonating Stryker at the end when Logan was pulled out of the water.

Was the impact of that every explained at all? What was he plan?

Don't remember it ever being addressed in Apocalypse either
